The lightning strike triggered a fire at a building close to the Kent entrance to the Channel Tunnel.
A spokesman said four trains in and out of England had been affected, but the full service would resume shortly.
He said: "Four trains in all have been delayed.
"Customers are being offered taxis and hotels where necessary, but we are hoping to have everything back to normal shortly."
One UK-bound train has returned to Paris before entering the tunnel, and there has also been a delay to the service from Brussels.
Two services destined for France have also temporarily returned to London ahead of the route being declared safe.
